Point taken! We would require an orthogonal set of lubber lines, one set on the inside and the other on the outside of the glass, to take care of parallax errors. Of course, since Frank hasn't told us where the windows are, we can presume the window to be opposite the thruster. Basically, we are looking at where we are pointed. With a conveniently located star, we can bore sight the star (or inconveniently the angles to a series of stars) to orient the vehicle. This should help with thruster orientation.
