No. The headers are present, but have no effect. The problem seems to be
that the reply's References and In-Reply-To do not match the Message-ID
of the parent message. Unable to find a parent, Thunderbird defaults to
listing the child among unrelated messages.

For example, below are headers from a chain of replies between two
people. (I have deleted some data for privacy.)

    In-Reply-To:

Based on the message body (not shown here), the following by Antoine is
clearly a reply. However, the headers don't refer to the message above.
    (For brevity, many headers omitted.)

    In-Reply-To:
    References:
    From: "=?utf-8?Q?Antoine Cou=C3=ABtte?="

Alexandre replies to the above, and again the IDs don't match:

    In-Reply-To:
    References:
    From: "Alexandre Eremenko"
    Date: 22 Jan 2013 05:37:51 -0800
Subject: [NavList 22064] Re: Jupiter and the Moon observation, correction

    And Antoine's reply:

    In-Reply-To:

    References:
    From: "=?utf-8?Q?Antoine Cou=C3=ABtte?="

In each case, In-Reply-To is different from the Message-ID to which the
message replies, though it's obvious from the message body that it
    really is a reply.
